The first sentence “Today it rained all day.” talks about something which has already happened. "It rained all day" ^^ "Had" is past tense!
But for the second sentence, “Today it has rained all day.” It uses the present tense which is "has" in this situation. It suggests that it has been raining from the past to the present moment, meaning that the rain which started earlier on from that day is still on-going.

"Today it had rained all day." uses the past tense as well, similar to the first sentence. In this sentence, it seems to be a recount. ^^ Meaning that the rain had started earlier that day, and continued on till the end of the day :)
